After researching a lot of theories and Zelda developer quotes, here's my Zelda timeline.

And here's my explanation.
Exposed by Princess Zelda, Ganondorf is sent to the Twilight Realm. Using Zant, Ganondorf returns, but he is killed by a new Link. Ganondorf was not completely killed, however. Twinrova, Ganondorf's surrogate mother, attempts to revive him, but Link defeats her, and Ganondorf is gone for good.
Defeated by the Hero of Time, Ganon turns back into Ganondorf and is sealed away by the Sages. A while later, Ganondorf uses the Triforce of Power to turn back into Ganon and break the seal. A new Link defeats him and then subsequently thwarts his attempt to return by taking back the Triforce of Power. With the Triforce whole again, Link revives the original Zelda. A long time passes. The wind sorcerer Vaati breaks his longtime seal but is quickly sealed again, not with the Master Sword--since it's busy holding the seal on Ganondorf--but with the Four Sword--which was used for Vaati's seal the first time. Ganondorf senses his chance and at a back door out of his seal. Instead of forcing his way through the Master Sword, he strengthens Vaati and sneaks out along with him when Vaati again breaks the Four Sword seal. While everyone is occupied with Vaati, Ganondorf steals a magic Trident and uses that, instead of the Triforce of Power, to transform in to Ganon. Ganon is then sealed with the Four Sword. Another length of time passes. Ganon crafts a second alter ego, Aghanim, to break the Four Sword seal. By that time, the seal kept in place by the Master Sword wasn't doing its job anyway. A new Link drew the Master Sword, defeated Aghanim, and sealed Ganon. Then, using a complete Triforce, he wished for a golden era for Hyrule. This golden age lasted a long, long time. But then, once more, Ganon overcame the seal. This time he stripped the Master Sword of its power. Since the Triforce was whole, there was no Link to rise up and stop Ganon. By the same token, though, since the Triforce was whole, the gods were able to intervene. They drowned Hyrule and Ganon with it. By doing so, however, the Triforce was split. Ganon survived as Ganondorf and proceeded to look for ways to get back to the surface. He succeeds, but the Hero of Winds revives the Master Sword and defeats Ganondorf, using the blade to turn him to stone and leaving him at the bottom of the sea.
The events in The Minish Cap seem to start everything, giving the hero his green cap. It also introduces Vaati. I have assumed that the Picori Sword/Four Sword is different from the Skyward Sword/Master Sword, since the Palace of the Four Sword appeared in A Link to the Past, and that game also features the Master Sword. The backstory for The Adventure of Link comes in between the backstory for The Minish Cap and the actual events of The Minish Cap, since there's already a Princess Zelda in The Minish Cap.
Skyward Sword introduces the Master Sword to Hyrule.
Ocarina of Time introduces Ganondorf, who becomes Ganon through the Triforce of Power. When Ganondorf is sealed, the timeline is split.
First, the Child timeline, where you get Majora's Mask immediately afterward. Next, Twilight Princess takes place a little over a hundred years after Majora's Mask. Then, I put Oracle of Ages and Oracle of Seasons here, since Koume and Kotake are still alive (they're killed in the Adult timeline). Again the villains are thwarted, and in this timeline, Ganon is gone for good.
Next, the Adult timeline.
I put The Legend of Zelda next after Ganondorf is sealed, mostly because of The Adventure of Link.
The Adventure of Link has towns named after Ocarina of Time sages. It therefore has to (A) be in the Adult timeline, and (B) come before A Link to the Past. And, since The Adventure of Link must be here, The Legend of Zelda must come immediately before it, since it's the same Link.
After Wind Waker, Link and Tetra/Zelda go find and establish a new Hyrule.
But not before having a crazy dream--Link's Awakening--and getting marooned on an island to play out Phantom Hourglass.
After that, Spirit Tracks comes in, and that's as far as the games have gone so far.
Whew!
Took me a few hours of research and racking my brains trying to make them all fit together, but I think it works. ^^
