Here's some info I've gathered about Phantom Hourglass.
Another topic by Desquode the Raven tells some of the story.

Link does have a fairy partner, whose name I'm unaware of. (See below)
According to Nintendo Power magazine, the adventure consists of one big dungeon, which requires items from other little dungeons to complete.
New Enemy! (Also from said magazine) Link will have to avoid new enemies called "Chasers" who can end his quest with a single hit. Luckily, there are special shrines where Chasers can't enter, thereby providing safe havens for our hero. Also, Link will sometimes be able to create such shrines.
There will also, of course, likely be towns (and townspeople) and tons of mini-games.
UPDATE: I noticed I didn't say this before, so I'll say it now to anyone who doesn't know:
PH will have a two player mini-game thing. In it, each player controls a Link, with a different colored tunic, I believe.
One Link has to collect Triforce piece-like objects called Force Gems, and drop them on color-coded areas.
The other Link controls three Chasers in an attempt to stop the first Link. Positions switch whenever either Link is caught, or when time runs out.
FAIRY PARTNER'S NAME CONFIRMED: Ciela the fairy will be Link's companion, similar to Navi and Tatl in OoT and MM.
Link will also make the acquaintance of a man named Linebeck, who posses a small steamship. Using the ship, Link can once again navigate the seas. Like in WW, enemies will attempt to stop him, but with a tap against the screen with the stylus, the boat will fire bombs from a small cannon.
The ship can also be customized via the shipyards.
Returning again, but with new, exciting twists, is the crane attachment to the ship, which will once again salvage the bottom of the ocean for treasure.
However, instead of just waiting above water for the crane to hit something, you'll control it as it sinks deeper into the sea. But, like above water, danger lurks beneath the waves.
UPDATED STORY INFO: Link, at the end of Wind Waker, joined Tetra/Zelda to search for the land that would become the new Hyrule.
However, as in all Zelda games, things do not go quite as planned. A ghost ship transports Tetra to some unknown place, and leaves Link on Mercay Island.
The main dungeon in the game is the Temple of the Ocean King, which Link will visit several times in his journey before actually completing it. He'll explore many other temples before finishing.
What IS the Phantom Hourglass, you ask? Well, we all know what hourglasses are, but Link will need to add sand to the hourglass, sand which is gained by defeating bosses. Adding sand will add more time for Link to explore the Temple of the Ocean King.
As in all Zelda games, Link will require the assistance of many special weapons before finishing his quest.
Returning from Wind Waker is the Grappling Hook, which works just like it did before, but now with an added ability: Link can stretch it across gaps like a tightrope, then walk along it and use other weapons.
For instance, a screenshot shows Link standing halfway across the tightrope, aiming an arrow at an eye statue (another Zelda trademark).
The game can be controlled almost completely with the stylus. Holding it on the edge of the screen will make Link run in that direction, while holding it near him will make him slowly walk.
Sword combat and other weapon use is also controlled with the stylus. Simply tapping an enemy with the stylus will make Link attack it, but there are also special ways of attacking, such as the horizontal strike, which is performed by drawing a line between Link and his enemy, and the classic Spin Attack, which is performed by quickly drawing circles around Link.
As for weapons, the bow can be shot in any direction that the stylus is tapping, and the boomerang (this sounds awesome) can fly along a drawn path made also by the stylus.
The hammer is, strangely, wielded by Ciela, allowing you to perform long-ranged smashes.
